It's not just you, it seems like an issue with cutting out the half-time ads, etc because the first half works perfectly fine. Only been an issue with Super Rugby games, NRL, English Premiership, Super League, etc have all been fine.

Yes, I've experienced the exact same issues. Although the Waratahs Hurricanes game yesterday was fine. In previous weeks, some games also lost a couple of minutes at random times.

No matter what device or video player I try since last week videos downloaded will start stuttering (every 5 seconds) half way through. Might be an issue with encoding.
Example: Brumbies vs Crusaders uploaded today starts stuttering by minute 30'. Last week same happened after halftime with Hurricanes Vs Fijian Drua and Western Force Vs Crusaders.
It would be good to know if anyone is also suffering the same issues with these files and if there might be a way fix it for future games since it makes them unwatchable.
